بِفَضَائِلِهِ — in his virtues. 'Bi-' (in / at) fused with a broken plural 'virtues' plus '-hi' (his) attached, genitive — 'at his merits'. The 'bi-' marks what he rejoices over.

His virtues are magnificent, and they are free from ambiguity.
فَضَائِلُهُ — his virtues. This is a 'broken' plural: rather than tack on an ending, Arabic pluralizes many nouns by recasting the vowels inside the word, so the plural barely resembles its singular. The fused '-hu' then adds the owner.
