فَعَلِمْتُ أَنَّ الْعُقُوبَاتَ وَإِنْ عَظُمَتْ دُونَ إِجْرَامِهِمْ؛
And I realized that the punishments, even if severe, fall short of their wrongdoing.
الْعُقُوبَاتَ — the punishments. A definite plural noun seized by the 'that' particle before it, which is why it wears the object-style ending despite being the topic of its clause. It is the thing the realisation is about; the description made of it, that the punishments fall short, comes in the words that follow.
