أَتَراكَ مَا عَلِمْتَ أَنَّ الْأَمْرَ بِعَوَاقِبِهِ؟
Do you think you did not know that the matter has its consequences?!
بِعَوَاقِبِهِ — with its consequences. The preposition bi- ('with') fused to a plural noun that itself carries the suffix '-hi' ('its') as possessor, so 'with its consequences' is one word. The bi- governs the noun in the genitive, and it works as the predicate: the matter [comes] with its consequences.
