وَعَقْلٍ — and intellect. 'and an intellect / reason,' the second of the three, joined by 'and,' in the -i form. Qualified by 'sound' next — the objectives marry sound reason to clear text.

When you are silent for a while, you clearly hear what your mind says and what your heart hides.
عَقْلُكَ — your mind. 'your mind / reason,' the subject of 'says' (the -u), with 'your' attached. Held back after its verb; it is the speaker whose words you hear in the silence — paired against 'your heart' in the next clause.

العَقْلِ — reason. Genitive after 'upon', this names the first foundation: the intellect / reason. It is what the later theologians built their system on, in contrast to the predecessors' scripture-based creed. Its ending follows from the preposition.

العَقْلَ — the reason. This noun is in the accusative because the emphasis particle 'that' before it forces that ending on its subject. The 'the' makes it the known faculty of reason, set up as the restraining force in the counterfactual, so its case is dictated by the particle, not its role as a plain subject.

عَقْلُهُ — his intellect. Placed after its verb, this noun is the real subject of the dissolving and stands in the plain subject ending, with 'his' fused to its end pointing back to the boaster. So it reads 'his intellect', named after the verb in normal Arabic order.
