وَقَضَاء يَقْضِيه عَلَيْهِ ونعمة ينعم بهَا عَلَيْهِ فَلَا يَنْفَكّ من هَذِه الثَّلَاثَة
And a decree He executes upon him, and a blessing He bestows upon him, so he does not separate from these three.
بِهَا — with it. 'With/by it', the preposition fused with feminine 'it', tracking the feminine 'blessing'. The verb 'grant favor' uses this 'bi-' to name the grace conferred.

Then acceptance of them, which is higher than that.
بِهَا — with them. 'With them', the 'bi-' that pairs with 'contentment' to mean 'pleased with', and feminine 'them' fused on for the afflictions. One is not merely patient but content 'with' the very trials.

As for the 'contented life,' describing it this way is better than describing it as 'a life one is pleased with.'
بِهَا — as such. A preposition bi- fused with -ha (it/her), 'with it / by it', governed by the verbal noun: 'describing it with this'. The bi- marks the means and forces the genitive; the -ha points back to the contented term.
