إِضَافَةٍ لِمَا أَكْرَمَهُمْ اللَّهُ بِهِ مِنَ الْوَرَعِ وَالتَّقْوَى،
In addition to the piety and God-consciousness with which God has honored them,
الْوَرَعِ — the piety. The definite object of the explicative 'of', so it takes the genitive. With 'al-' it names the first virtue specified, scrupulous piety, as one component of the honour described.

And whoever acquires a doubtful gain hopes to erase it by piety.
بِالْوَرَعِ — by the piety. The bi- preposition marks the means ('by way of'), taking the noun into the genitive, and the al- makes that noun definite. Together they name the instrument the man hopes to erase his fault with: scrupulous piety, the tool he counts on.
