الحساب وشرع الديوان هذا من علوم القبط والفرس،
Arithmetic and the system of the treasury are from the sciences of the Copts and Persians.
وَشَرْعُ — and the system. This is 'and' plus 'the system / regulation', which heads a possessive — 'the system OF the treasury-registry'. It is coordinated into the subject and is nominative. As construct head it drops its own 'the' and leans on the owner to come.

If the Sharia agreed with their desire, then so be it,
الشَّرْعُ — the Sharia. A definite noun acting as the subject of the conditional verb, so it carries the plain subject ending. 'The Sharia' is the thing doing the agreeing in this clause. Arabic lets the subject follow its verb, so its position after the verb is normal, not a sign of it being an object.
