The second type of shirk (associating partners with Allah) is showing off with deeds.
بِالْأَعْمَالِ — with deeds. The front prefix is a 'with/by' preposition forcing the noun into the (genitive) form and naming the domain: the showing-off is carried out through deeds. The 'the' is merged onto the same written word.

بِأَعْمَالِهِمْ — with deeds of them. The front prefix is a 'with/by/for' preposition forcing the noun into the (genitive) form, and a 'their' possessor on the noun's end points back to the servants, so the piece means 'for their deeds'. It marks the basis of the recompense.

Section: These inner actions — such as love of Allah, sincerity to Him, reliance upon Him, and contentment with Him, and the like — are all commanded for both the elite and the common people.
الأَعْمَالُ — the actions. Definite plural, 'the actions', the noun the demonstrative points to. The 'the' makes it a known, specific set; it is the subject the long sentence will eventually say something about.
