And Allah, the Exalted, had given him wisdom
الحِكْمَةَ — wisdom. 'al-' = 'the'; 'hikma' = 'wisdom'. Object — the '-a' ending marks it.

But the misguidance of one who does not know what the messengers brought, as he should through wisdom, is worse than that of one who knows.
بِالْحِكْمَةِ — with wisdom. The 'bi-' here is the instrumental one — 'by means of', the tool or channel through which something is done. So this phrase names HOW the messengers' teaching ought to be grasped: through wisdom, as the method. The preposition also forces the following noun into the genitive.
