وَهُوَ ابْنُ عَمِّ خَدِيجَةَ أَخِي أَبِيهَا،
And he was the son of Khadija's paternal uncle, her father's brother.
أَخِي — brother. A kinship noun with the long-vowel possessive ending that here opens another 'of' pairing, set in apposition to the uncle, 'the brother of her father'. It restates the uncle by his relationship and leans on the following noun for whose brother.

Waraqah said, "O son of my brother, what do you see?"
أَخِي — my brother. The owning end of the 'son of ...' pair, with 'my' attached as a suffix instead of a standalone word; that fused -i is exactly what supplies the possessor. As the second, owned-by noun in the chain it carries the genitive, and it closes the kinship phrase begun by 'son of'.
